A 1/2400 GHQ Arleigh-Burke Flight-II DDG mounted on an ODGW etched base:
What's the general method for labeling when using these, or other, clear bases? It would seem optimal to affix a pennant designation to the underside by some means...

I'm thinking I'll print a pennant label on paper, than use a covering piece of clear scotch-tape to apply it, trimming off the edges with a knife.
Here's a CinC Renown with a few added parts, waiting for its pennant:
Funny how apparent the bent-up gun-barrels look in these photographs...

Kind of generic-looking...sorry for the lousy pic on the kitchen counter. Not sure if I'm thrilled with this:
I'll have to take another look with a darker "sea".
Affixing the printed label on the clear tape is a bit fiddly, not to mention keeping one's fingerprints off of it is nearly impossible. Maybe need a different approach.

Would it not be easier (and neater) to stick the label to the underside of the base?

Yeah, sorry, the photograph's not the best...it is affixed to the underside. Perhaps a better glimpse here:
I used a bit of clear tape over the printed label on the underside. Very fiddly, but then I attempted this after cementing the miniature to the base. Certainly a better plan would be to attach the label beforehand.
I think the next attempt will be to center the printed label on the bit of tape first, trim it to minimize the overlap, then place it on the underside of the base. Hopefully that will yield a neater result with less fingerprints.
